If you can travel to Long Island, check out Moto Clinic in Island Park. (Frank Matera). He's not far outside of Queens.

Also, Washington Cycle Works is probably closer to you and although I've never had work done there, I've only heard great things about them.

There's also Rich at IMR ( http://racingmotorcycles.com/ ) and Kenny at MRP in MD ( http://www.mrpmotorsports.com/aboutus/ ). I've dealt with both and think highly of both.

Edit: There's also European Cycle Service near Middletown, NY. I've raced against many of their bikes and they build good fast bikes. But I have no personal experience with them.
